Boot from a Linux cd and use one of the partitioning tools to blow it
away (Druid, FDISK)

Subject: [olug] fdisk problem
Is there a public domain or open source program anyone has run that will
delete the extended partition from a Linux install?
Windows 98 second edition fdisk will not do it because it does not see
any logical partitions to delete and will not allow the extended area to
be deleted.
I was testing an IDE hard drive with Linux and DOS with a mirroring
controller and ran into this problem.
