Hi Eric,
There really isn't anything you have to do to use a crossover cable between
two hosts, just ensure it's really a crossover cable and your using the
correct cable for the scenerio!

If I understand your scenerios correctly:
Host1 (192.168.0.2)<>(192.168.0.1)Router(192.168.1.1)<> Host2 (192.168.1.1)
Pinging from either Host to the Router--Works using a crossover cable
Host1 (192.168.0.2)<===> Hub <===> Host2 (192.168.0.3)
Pinging from Host to Host through a hub--Works using a straight-through cable
Host1(192.168.0.2)<>(192.168.0.1)Router(192.168.1.1)<> Host2(192.168.1.1)
Pinging from Host to Host through the router--Doesn't work using a crossover
cable?
Is your Router a Linux router or other (i.e., Cisco, 3Com, etc)
For a Linux based Router, look at your documentation to enable IP routing and
if a Cisco router make sure you have ip routing enabled (i.e.,
"router(config)#ip routing"
